Update the json-to-biopax converter #3

Following the changes in factoid model and #2, modify the biopax converter code accordingly.

Ok, let's do it using the test2.json as example. I could start, but wanted @metincansiper opinion and try first (might be easier for him to update the java model code). I think, information in the new json input format is sufficient to implemente all the cases 1 - 4E from the factoid interactions model document.
