The junction temperature sensor should be thermally coupled to thermocouple junction and isolated from any heat sources. If the T100 plugs directly into the host computer USB port (https://github.com/PaxInstruments/t100-electronics/issues/1), the junction temperature sensor may be affected by the host computer's heat.
If the thermocouple area of the PCB is one sided, a thermally conductibe block can be placed on the flat side of the PCB. This would better thermally couple the thermocouple connector and junction temperature sensor. This would also increase the thermal mass of the junction, so it is not subject to small temperature fluctuations.
