Thank you very much for your comment. I cannot find cifti and gifti files in the regress folder. I have just started the analysis using the latest docker image pennbbl/xcpengine:latest. After I finished, I will report the results.
Although I used the latest docker image pennbbl/xcpengine:latest, outputs seemed to be similar with 1.2.3 (no resisualized cifti outputs). Inputs (outputs from fMRIprep 20.2.1) and outputs from pennbbl/xcpengine:latest were below.

Thank you for your response. The result that was posted last time was the analysis with the new output directory. To confirm, I delete and pull the docker pennbbl/xcpengine:latest again today and rerun the analysis with the new output directory. However, the outputs were the same (no cifti and gifti outputs in regress folder). How did xcpengine determine whether surface processing should be conducted or not? I can check the needed files or conditions in my data.
@a3sha2 I also included “--output-spaces fsaverage:den-10k” as an option for fMRIprep 20.2.1 to include gifti output. However, pennbbl/xcpengine:latest will not bring any cifti and gifti outputs in regress folder. I would appreciate it very much if you could advise me on anything.

I think you have the correct fmriprep output but I am surprised that you are not getting the cifiti output from xcpengine. I pulled the new docker image now and ran xcpengine again with docker image and I have the cifti files in the regress folder:
The reason why I asked you to use fresh output directory is that, if xcp finds *_residualised.nii.gz
during rerun in regress directory, regress module wont be run again, it will be assumed that the module has been completed before.
@a3sha2 Finally, I understand the reason why I cannot get the residualized cifti/gifti outputs. The surface_filt_reg function of surfacefilter.py ( https://github.com/PennBBL/xcpEngine/blob/3fca3eb6eada4440618866fd25e0c5510012b1f8/utils/surfacefilter.py ) will work only when process_order[1] == 'TMP' or 'REG'. Since I used fc-36p_despike.dsn (process_order=['DMT','DSP','TMP','REG']), of course, it did not work. When I use fc-36p, I can get the residualized cifti/gifti outputs.
However, how can I get the residualized cifti/gifti outputs when we use fc-36p_despike.dsn?

@a3sha2 I have the same issue with fc-acompcor.dsn, presumably for the same reason mentioned above
I tried the current 1.2.3 version with the T1w and bold data preprocessed using fMRIprep 20.2.1, 20.2.0, or 20.2.0rc2. In general, everything works quite well in the volumetric space analysis. However, I cannot get the CIFTI output. I have the normal output of fmriprep including freesurfer/fsaverage and *task-rest_space-fsLR_den-91k_bold.dtseries.nii. How can I get the CIFTI output? The analysis information and whole log were below. Are there any options or tips to get the residualized CIFTI outputs?
