Hi, You are correct, the only option is JPG or PDF with either a textured or solid white background That's always been the case in truth. You may have been able to place a PDF using photoshop with a transparent background, but I'm not positive on that as I've not tried!
I can have a look at seeing if I can export it as a transparent PNG - it could be a huge file though!

Huge file is no worry at all to me, so long as it doesn't put extra strain on your end that's the important thing.
I was also wondering, is there a way to upload/download configurations of Warscrolls? I.E. I would be able to save all my Warscrolls as .txt files, edit them that way, then process them using the website?
EDIT:: Perhaps by finding the 'local files' stored location on my computer? Would it be in the web browser cache perhaps? I'm presuming the website saves the information input to it in a configuration file
Currently, as far as I can tell, the only options are to export as JPEG, with a background texture or with a white background, or as PDF with those same background options. This means that in order to have a transparent background on the warscroll, for pleasant incorporation into a PDF compilation/homebrew Army Book/Battletome, one must use photo editing software such as GIMP, mask the part of the image with white which one wants to keep, then replace white colour with transparency.
If it were possible to export a warscroll to a background-less PNG file, it would be fantastic for making nice PDFs with collections of the warscrolls.
I apologise if I have misunderstood and this is already a feature. On a side note, was PNG previously an option?
