Following things would be highly useful wrt to project/data management aspects:

[x] create a project on OSF
[ ] create a data management plan (e.g., like this), more information here
[x] create shared/open zotero library
[ ] check BIDS eeg extension
[ ] consider using google docs & latex (e.g., in overleaf and/or atom) for writing
[ ] analyses in jupyter notebook
[ ] create a docker image for the planned analyses

There are different options, depending on your specific needs and what you would like to document. Yeah, protocols.io would be a good starting point. Otherwise or additionally, you could also do an open lab notebook on github and upload materials to the OSF page of your project. That being said, my perception is that protocols.io targets the reproducibility of your project, that is describing steps from raw data to final results in detail (e.g., data preprocessing, statistical analyses, visualization, etc.). So, having more than "one thing" is feasible and valuable.
