redefine stage classes in terms of traits #18

We need to redefine our stage classes so that the definitions are based on the values of traits. This will the ontology a tighter coupling between the stages and the traits. In the future, we might also try to add logical definitions based on PO anatomical parts, but we will wait on this until a use case emerges for which this is a requirement.

Another option could be define the traits in terms of PO anatomical parts (e.g., a trait inheres in a whole plant that has part...).

This is done. Stage definitions are now written in terms of traits, and trait definitions are written in terms of PO entities.
