azimuth orientation is now counterclockwise by flipping a microscope axis
pixel aperture can be modified
metric comparing reconstruction to ground truth is provided
docs were created to describe the long list of parameters that can be modified in the JSON

The sign of the second orthogonal ray direction was flipped to change the azimuth orientation from being clockwise to counterclockwise.
