I remember in the past that it does the same for compartmental models when attempting to run SMC multi-threaded in the RStudio window. Both BiSSE and SIR dynamic models have similar numbers of parameters.
Running SMC under the BiSSE model with nparticle=100 and nthreads=10 works if you run the specified file through command line.
