"merge" masterOLD into development (not a true merge see description!) #26

The following changes to .R were brought in from the old master branch: Important changes:

package deps:
- SpaDES.core added as a dependency;
- reproducible bumped - very important as it solves long loading times
- package list reorganized;
a bugfix on single species estimation
clean up of unused parameters (contraint parameters)

Minor changes

changes to author list
metadata organisation and cleaning -- in objects that existed in both branches
minor changes in references
explicit use of by argument in data.table operations (more may be needed)
a few single quotes changed to double quotes

Note that changes to .Rmd NOT brought in, as they have to be manual.
