XMate shows up in xcode Edit menu but not in System Preference -> Keyboard -> Application Shortcuts #1

So no where to set shortcuts....

xcode 5.1.1 OS X 10.9.3

Press the "+" button in Application Shortcuts and add "Xcode" to the list

For those like me who find this operation not so straightforward: you can only add one shortcut a time. Press "+" button, select "Xcode.app" for "Application drop list, fill in "Menu Title" textfield with something like "XMate:Ace Jump", and hit the desired shortcut key combination in "shortcut" textfield.
