This should be quite easy to implemented and is (at least theoretically) already considered in the downstream analysis. With more conditions, we also need to extend the analysis to multiple runs of differently labelled samples (e.g in different folders, #4 ).
Will we manage to do that until end of August for the workshop, given that the protocol needs testing with different data sets?
This has now been implemented by adding a ruler for the number of experimental conditions before starting the "experimental design" part. Given my crude knowledge of python, I hope that this works out.
