It would be useful to have a preliminary check to see if all the files are non-corupted files before doing the actual search. It would be a problem if you would start your search and everything seems to go well only to find that searchUI yielded no results and peptide_shaker did not start but you lost time because you expected it to work from the start.

Implementations notes:

Check all MGF files whether they end with an "END IONS" line.
