These are in MSnbase and at least TMT11 seems to be covered by searchGui.

Update: support still limited as

only TMT11 supported by SearchGui (but other labelings can be easily derived)
no default impurity matrices available for any of these labeling methods in MSnbase TMT11 should be working now and impurity matrix was added manually according to Thermo specifications
