I cannot find a description or example for the file "FCS_File_mapping.csv". Could you please supply one?

Qualifier is a deprecated package, we are no longer supporting it. Greg Finak

Good to know that it is deprecated. What should I use as an alternative? (And THANKS!! for the quick answer)

Depends what you're aiming to do. If you want to standardize metadata (markers, channels, keywords) before running your data through an automated pipeline, then github.com/RGLab/cytoqc is a package we've developed for that. For QC reporting of population statistics from manual / standardized gating, flowWorkspace and CytoML will load in FlowJo files + FCS files and then the reporting is up to you.
