Use .env as user-interface for input/output #42

Closes #26 along the way

This PR makes the file .env the interface for the user to set the input and output directories. (I plan to build on top of this some kind of interactive application.)

README to learn how this works.

Also I added a few commands to help develop and test this repo. They are not part of the public API.
