Public update #182

It looks like we tried to include the public SQL server update as part of the nextflow pipeline, which is what this branch does.

This will need a bit of testing to make sure it still works, but I think it would be very worthwhile to include this workflow into the main pipeline

Looks reasonable enough. Let's merge it and it up during release if needed.
