Please read http://code.google.com/p/sigil/wiki/ReportingIssues for
information about submitting a good bug report.

What steps will reproduce the problem?
1. Open an ePub containing file Semantics information (ie Copyright,
Dedication, etc).
2. Remove one of the files with associated information.
3. Check ePub for validity - fails with references to missing items.
4. Have to manually edit the <guide> element in content.opf to remove the
invalid references.
...

What is the expected output? What do you see instead?
Expected that metadata stored in files which Sigil appears to keep control over
(including a warning about expert use only when trying to edit them) should be
under the control of Sigil - specifically that removing a file would remove
Semantic information Sigil has stored about this file - either automatically,
or asking the user as part of the file removal process.

What version of the product are you using? On what operating system?
Gentoo Linux v0.5.0 (latest version available)
Windows x64 v0.5.2

Please provide any additional information below. If your source file
(SGF/EPUB/HTML/etc) is required to fully understand the problem, please
attach it to this issue. Read the ReportingIssues wiki page before
submitting!
