Try it with HandBrake. VidCoder uses HandBrake for the core encoding engine, and it handles all of the subtitle font sizes. If the issue reproduces with them, you can report it to HandBrake.

I've encoded dozens of anime episodes with hardcoded subtitles with no issues. What kind of subs are you dealing with? That could be the issue.
Problem Description
The subtitles Im am ending up with are super large when the originals are normal to small. I am wanting subtitles to remain at original format.
