The cross-linker that I have used is DSP (10 Å), which, for the most part, only cross-links lysine groups. I am aware that the AlphaLink2 network models were trained on simulated SDA cross-links (25 Å), which cross-link Lys, Ser, Thr, Tyr, etc.
My question is, despite the differences in the chemistry of my cross-linker and the cross-linker used for AlphaLink2 training, can I still reliably use AlphaLink2 network models with my cross-linking data for multimeric predictions?
