following settings where not evaluated correctly MAX_MODIFIED_PEPTIDES_PER_PEPTIDE MAX_MODIFICATION_PER_PEPTIDE MAX_MODIFIED_PEPTIDES_PER_PEPTIDE_FASTA MAX_MODIFICATION_PER_PEPTIDE_FASTA

do to case sensitivity.
