2 years ago I managed to solve this by copying files off of my SD card and then reformatting my SD card in Windows. I used Quick Format with exFat format and default allocation size for Allocation Unit Size.
I slowly copied back my mods one by one until something broke. Fortunately I had valid back ups of everything I had downloaded or made. Hopefully this helps someone in the future.

Context
I had saved a replay with custom music and custom customs, but on Small Battlefield. The replay worked fine while Smash was in memory, but I had to restart the game. When I did, I noticed that Arcropolis wasn't loading. So I decided to update it from 3.0.0-beta2.6 to the latest.
When I did that, the game kept crashing upon getting to the Smash ball loading icon after the Switch console logo animation. I tried reverting back to 3.0.0-beta2.6, but the issue persisted. I ended up deleted the replay data (by switching back to regular firmware and booting up the game as normal), and when attempting to boot up the game again, I still get a crash. I've updated it back to 3.0.0-beta3.1 just to see if I was losing my mind, but it still crashes.
Attached is a zip containing the crash report and my config.toml file for Arcropolis. I haven't changed any mods or music from when it was working to now.
