Remove bashisms by converting configure and cleanup (fixes: #324) #325

This PR addresses two nags from R CMD check which some time ago started to complain about use of bash.

No package functionality is changed.

@armstrtw @johnlaing Let me know if there is anything troubling here, else I will just proceed in a little while and merge. Hope that's ok as this should really be of anything too controversial...
