quickFilters doesn't actually run the filters, so you cannot debug this from that end. Can you try to put one of them on the top to see if that runs (there may be a broken filter above one of the ones that don't fire anymore).
Also try running the troubleshooter:
It is an iterative 4-step process and can be configured via right-click to disable some unwanted steps (by default, they all run, but prompt at each step in case you want to bypass something):
If the troubleshooter finds problems it will prompt you:
I have tried moving filters to the top of the list and I had already tried the troubleshooter and there were no problems. Again, They all run perfectly if I run them on each mailbox manually, they just stopped after the Thunderbird update?
Any idea how T-Bird runs the filters automatically?

I wouldn't even mention quickFilters because it isn't really involved in the actual process of running the filters, so that would only distract people from finding a solution. Unless you can show that the problem doesn't occur with quickFilters disabled, which is very doubtful?
Further investigation shows me that filters are running automatically on my gmail accounts that I rarely use now, but are not working automatically (but do work manually) with my protonmail accounts (which uses their Bridge proxy) which is where most of my mail is arriving. I will check Protonmail for this issue.

Did you find anything in their forums? Maybe check the JavaSCript error console (Ctrl+Shift+J) for messages from any filters running in ProtonMail
Since I upgraded to T-Bird 78.11.0, filters are no longer automatically working. I can right click on the email account and run them manually and they work fine, but they no longer run on incoming mail. Before the upgrade everything worked properly
Running on Linux Mint 20.1
