I tried adding a link in the metadata of the maps but it would only work if I opened the link in a new tab/window, not in the current window.
Yeah, that's the only way it can work. If you click on a link in an iframe, it will open the link either in the iframe or in a new tab. You cannot open it in the current tab because that tab belongs to the hosting page.
I added the footer and removed the full report bit. Let me know if this is what you wanted.
Could you change the link to the landing page of the Full Report?
Right now it's http://fragile-success.rpa.org/maps/fragile-success.rpa.org and it's saying Page not Found.
Fixed
1- Can the map title link to the stand-alone map page. E.g. "Walkability" would be linked to http://fragile-success.rpa.org/maps/walkability.html
2- Can we remove the "full report" link next to the title (will be moved to source)

Would you be able to add in the source, as shown below, From, "Fragile Success: Taking Stock of the New York Metropolitan Region", Regional Plan Association -The link to the landing page of Fragile Success would be the full title of the report (everything above in quotation marks): http://fragile-success.rpa.org/
