In Space Exploration, spaceships can dock with a surface which temporarily replaces a section of terrain with the spaceship. Upon taking off, the spaceship is removed and the underlying terrain is just whatever base tiles are in that place. It automatically removes all entities and decals in order to do this.
When I try to land my spaceship, I commonly get an error that there is an unrecognized entity in the way, and it thus refuses to land in that spot.
I did discover a workaround eventually: apparently it is possible to shoot the plant. Its glow remains behind, intangible, even after saving and reloading, and still prevents the spaceship from landing. But once a few minutes have passed, the disembodied glow entity vanishes.
