Rename neutron to nuclear #134

Rename neutron to nuclear for all distances in the new code unless CCTBX calls them neutron.

Leave electron-cloud, not X-ray.

The CCTBX parameter use_neutron_distances is what is used to set this, so they are using neutron rather than nuclear, so we'll stick with that.
