Figure out what to do with output.file_name and output.filename in reduce2 #195

They are available to be set but they do not do anything in the program, which will confuse users. Either make them not available to set or else do something when they are set.

Replace the model file name with filename if it is set.

Removed the model file name and only use file_name.
