I updated the Download fasta functionality on the website in response to the RT ticket. I switched to the NCBI API that supports WGS sets (which ENA does not do at all) and also seems to work for the obsolete accessions (which ENA also does not).
The last link is new - until now there was no way to download the sequences directly from text search results.
The files are saved as sequence.fasta and unfortunately I don’t see a way to change it as this filename comes from NCBI. This is a bit unfortunate but it will have to do for now.
