Install mothur #3

We want to get mothur for aligning sequences and perhaps other functions throughout the project. Should install into code/mothur/. Also, we don't want to track with version control, so we should have the repository ignore the directory. Because of this, we should leave installation instructions in code/README.md and we should indicate the version of mothur in a list of dependencies in 'README.md' . The latest version of mothur is 1.48.0
