R CMD check and winbuilder give:

Package has help file(s) containing install/render-stage \Sexpr{} expressions but no prebuilt PDF manual.

Closing, it seems that rstudio's documentation viewer, and the PDF manual, are perfectly OK with \eqn and \deqn, so I can dispense with \mjeqn and \mjdeqn.
