When hotkeys are assigned to a controller they will take priority over button presses, even interrupting all held buttons.
Example: If "Take Screenshot" is put on the same button as A then A can't be pressed because it will only take a screenshot and never actually press A. If Z (assigned to a different button than "Take Screenshot") is held and the "Take Screenshot" key is pressed then Z will briefly be released even though the actual Z button has never been let go.
Tested on 0.5.9 using the default RMG Input Plugin, also tested on a fresh portable install. Most notable in SM64 while crouching.
