Could you please check

sh MERLIN.sh \

../../data/gasch_GSE102475/ordered_pdata.csv \
gasch_GSE102475_SCODE

in README.md? It seems that incorrect arguments are passed as the input.

Had the same issue. The third argument, "gasch_GSE102475_SCODE" is the 'Cluster file cluster_assignment' according to the README.md, and does not exist in the repository. I would also like to know what the clusters are meant to be, and how they are created? @liuyuda , could you resolve it somehow?
