This is due to the file hashes generated in version 0.12 being different from previous versions, resulting in these two issues. There is no need for special handling on your part, just use the application as normal. The new version will remember your page history again after you opening a file, but you will have to re-enter the passwords for compressed files manually so they can be remembered again.
I apologize for any inconvenience this may cause, but I believe it is worthwhile as there has been a significant improvement in file loading speed.
