If i can help, i've noticed this problem too and resolved this issue when i set
the data_to_usb=yes and all the dir_* to "USB:/*" and copied the wiiflow dir on
sd card to the usb drive.
It's like wiiflow can't have the game on HDD and data on SD card when we use
FAT or NTFS USB drive. WBFS doesn't seem to have this problem.
Hope that comment can help you..

You give a lot of info...but you skipped one important (didnt find it)..
What version of 249 you using?
rev17 i bet...
If so...this is a known issue to the use of rev17, try to update it either to
rev19 ou rev20.
You'll see your business sorted out.

Relating to the rev,I wish I didnt sound so stupid, but I recall reading that
(tho for the life of me cant recall what it was refering to now) I know mine
was way outdated and updated it like 2 days ago. What is it rev is revering to?
Where can i find what it is currently?
Also, Im pretty sure I had my "data_to_usb=yes" I have been useing all ther
wiiflow directories on the HDD and SD, so I dont suppose that helped much >.>
All the same thank you very much for the fast replies
(note that i cant do any testing atm cause my drive is stiiiiill formating XD)

Oh, ill also note that I have 2 other drives, a 500gb and 1.5tb Caviar Green
drives and a BlacX stand if you think it may be a drive computability issue (I
actually tested with them first but never got wiiflow to load, but I have
learned alot sense then)

Ah, have done some more reading, the rev of the cIOS 249, yes?
Im not sure how to check what it is now, but I have read how to
change it useing Waninkoko's cIOSX program, I will look into that
once I get home a little later.

Ok, nfernades, you were right, updated cIOS 249 to rev20b and it works like a
charm
now, thank you so much, I had fixed all my other issues with google but there
was no
information on this issue, I hope this topic helps others in the future.
Issue Solved!
