Repackage the tool

deprecate setup.py in favour of pyproject.toml
use src layout
dynamic version package in version.py
Clean package_data from deprecated files
Increment package version to 4.13.0 (a minor version upgrade was not strongly needed here, but preferable to better distinguish from previous package organization)
