Allow pyZacros to read Zacros standard inputs. #3

Users should not be required to include all the details from the simulation in the pyZacros script. A pyZacros script should be compatible with standard inputs (energetics_input.dat, lattice_input.dat, mechanism_input.dat simulation_input.dat) so the pyZacros scripts can be shortened.
