I experienced two issues

  1. After adjusting location and orientation of ssDNA image, I generated json file. Then I ran part2.sh to finish SAW process. However, resulting report showed mismatched ssDNA image. It seems like flip event on Stereomap might not be applied to registeration process.

  2. Because of issue 1, I changed strategy. Before running ImageStudio, I filpped and rotated image. Then use that image for QC process. Most of case it works well. I just needed to move x, y coordinate of ssDNA image. However, in one case, after the registeration process finished, ssDNA_regist.tif were vertically fliped in contrast to ssDNA_for_stitched_transformed.tif. When this issue occured, ssDNA image on StereoMap basic view and ssDNA image on manual registration mode were not same. updated) I found that SN.rpi file generated from imageTools ipr2img was filpped. Why...?

I'm using SAW v7.1, StereoMap v3.1.2, ImageStudio v3.0.2

Why these two issue occur? and How can I fix it?

Hi, this is because the images are flipped by default in our algorithm. Therefore the technical support engineer will access your microscope before the experiment and inverted microscopes are prone to this problem.
