merge.exe does not output agency_id in fare_attributes.txt

What steps will reproduce the problem?
1. use the Windows version of merge.exe (v1.2.1)
2. merge two transit feed zip files that both contain agency_id as the last
field in fare_attributes.txt

What is the expected output? What do you see instead?
The fare_attributes.txt file within the output zip does not contain agency_id.

What version of the product are you using? On what operating system?
1.2.1 on Windows XP

Please provide any additional information below.
Agency_id is required for the BART feed (in fare_attributes)
