Add a CLI and GUI option to allow the use of only some parts of atlas - defined by AP coordinates maybe? This would allow registering scan where only part of the brain was acquired (eg OB only, CB only, isocortex only). As far as I understand this currently can only be done by a hack, modifying the atlas itself.
