Currently only masking problematic sites in SARS-CoV-2 alignment for ClusterTracker. Should standardize to mask for all methods.

[x] implement general masking process
[x] test that masking in matutils process still works if desired (eliminated this)
[x] document python requirements or remove them by using a container
