Repair build #16

Features

Makes sure things use python 3.9 (including github CI)
Updates dependencies
Fixes various types usages
Removes unwanted types tuples with (str,)
Fixed PIL import and remove all scipy.misc usage
Fixes lint, resolves #7
Refactor of Phenotyper to avoid circular imports and because it is huge!
Tests run but quite a few fail
If I understand correctly sets timezone as UTC when running in container
Can't start app because of custom logger.

Will require backend linting when this one is merged

Resolves #4 except validate scanning is possible and analysis is possible will make issues for those.
