the sites file needs a column to allow sites to be marked as equivalent because site identifiers need to be differentiated when the site has a different parent, e.g. the same site attached to a subject and an excised sample
I think BIDS already has something like this (subject-site, not research-site, which they also have), but it is a factor where e.g. you have two identical data files one that comes form a left implanted sensor and one that comes from a right implanted sensor. You could try to track that information in the manifest, but then you are in trouble for the analysis because a critical factor is hidden in a manifest file, which we do not want.
