This is the expected behaviour of the crop tool in relation to image points.

When the image is cropped the origin is placed in such a way that the image would appear to not change position. The position in which image points end up depends on the size before cropping and the old relative position they had.

This behaviour was already present in C2 and it works this way so that changing the size of an animation doesn't affect the position of an instance in the layout.
