This is by design. The expectation is that you set up any function maps on startup and those will always be used, and savegames will not override them. If savegames did override them, then you would not actually be able to change which function is called in a function map: editing the event sheet would cause loading a savegame to revert the called function back to the original one, so then you've essentially lost control over editing which functions are used in a function map.
It's similar to the fact that the contents of event sheets are not saved. If it did, you wouldn't ever be able to change the events of your project, as loading a savegame would replace the contents of event sheets too. So it's actually useful that project logic is not saved - only the state of objects are saved.
Problem description
As the title says, system load action doesn't load mapped function. It's possible to work around it by also mapping the function on load complete, but it's pretty annoying if you have lots of mapped functions in different layouts.
