How to preserve identity annotations on SBML reactions? #331

When SBML models are read in, if a reaction with a BQB:is annotation is encountered, that semantic info is ignored (all SBML reactions are treated as custom physical processes). Should we preserve the semantic info by converting the annotation to ?

With commit 2ee5709146187a1235ca348d57835d67bfcc864b, annotations are now converted to annotations.
