I've only seen this happen in the chart editor. If you load a song from story/freeplay, enter the chart editor using 7 and then try and save, it saves into the Psych Engine folder where the executable is.
In my case, I tried to save a chart called "Power Trip Remix" which has been loaded from mods/vs Friend Group/data/power-trip/power-trip-remix via freeplay. I press the save button and it then gets saved into /home/damian/Desktop/Psych Engine/mods\vs Friend Group\data\power-trip\power-trip-remix.json.
