Low alignment rate #11

Hi,

I am experiencing consistently low alignment rates (~10%) for RRBS data using 
BSMap in RRBS mode (while MAQ in bisulfite mode gives me ~80%) with the 
following settings:
-w 100 -S 1 -p 8 -D C-CGG -u

I wonder what might be the reason for that.
