I ran functional verification and am unable to resolve the issues. I think that it should manufacture fine. Would you be able to waive these errors?

Unfortunately, your design won't work. Here is what would get fabricated:

Please follow the layer table.

Please run SiEPIC-Tools verification "v". You will see tons of errors that need to be fixed.

The geometries should be put inside cells (components) with DevRec and PinRec layers.
