Cleaning up the repo #7

Hi @SimonGoring Any chance we can clean up the repo and remove all the old Rnw files since we are going with the Rmd? That way I can fix the bib issues and also write a Makefile to make life simpler. Files I think need to be removed:

Neotoma_paper.html
Thumbs.db
neotoma_sweave-concordance.tex
neotoma_sweave.Rnw
neotoma_sweave.bbl
neotoma_sweave.log
neotoma_sweave.tex

The md file will render nicely to html here (so no need to knit to html). Let me know.

Also Thumbs.db needs to go in the gitignore.
