Presently the between subject ANOVA plug in, snpm_pi_ANOVAbtwnS.m doesn't allow nuisance covariates. This is a pretty bad omission, as many (most?) between subject analyses have some sort of covariate. (For this within ANOVA I think this is less pressing).
